Single-cell trajectories reconstruction, exploration and mapping of omics data with STREAM

2019

Single-cell transcriptomic assays have enabled the de novo reconstruction of lineage differentiation trajectories, along with the characterization of cellular heterogeneity and state transitions. Several methods have been developed for reconstructing developmental trajectories from single-cell transcriptomic data, but efforts on analyzing single-cell epigenomic data and on trajectory visualization remain limited. Here we present STREAM, an interactive pipeline capable of disentangling and visualizing complex branching trajectories from both single-cell transcriptomic and epigenomic data. We have tested STREAM on several synthetic and real datasets generated with different single-cell techno…

Quantum collision models: Open system dynamics from repeated interactions

2022

We present an extensive introduction to quantum collision models (CMs), also known as repeated interactions schemes: a class of microscopic system-bath models for investigating open quantum systems dynamics whose use is currently spreading in a number of research areas. Through dedicated sections and a pedagogical approach, we discuss the CMs definition and general properties, their use for the derivation of master equations, their connection with quantum trajectories, their application in non-equilibrium quantum thermodynamics, their non-Markovian generalizations, their emergence from conventional system-bath microscopic models and link to the input-output formalism. The state of the art o…

Learning at work : Researching personal development and competence building in work integration companies

2017

The context of our research is Work Integration Enterprises. These hire people who are emerging from processes of social exclusion for a period of between 6 months and three years. In these companies, people work while learning a trade and learning to work, in order to facilitate their entry into the ordinary labour market.Of the different academic approaches to processes of learning at work and training, we have chosen Michael Eraut's notion of learning trajectories to apply to our research. We have chosen it for its potential: it provides a longitudinal approach to learning, it takes into account technical, social and personal dimensions of learning, and it also develops a particular focu…

(Un)conditioned open dynamics in quantum optics

2021

The study of the dynamics of open quantum systems sheds light on dissipative processes in quantum mechanics. Any system under continuous measurement is open and the act of measuring induces abrupt changes of the system’s state (collapses). The evolution conditioned to measurement records generates the so-called quantum trajectories. A continuous (unconditioned) evolution of the system is recovered by averaging over a large number of trajectories. Historically this kind of evolution has been the main focus of theoretical investigations. In this dissertation we consider both conditional and unconditional dynamics of quantum optical systems. Unconditioned dynamics is studied through the collis…

Exploiting Semantic Trajectories Using HMMs and BIM for Worker Safety in Dynamic Environments

2020

International audience; Understanding dynamic behaviors of moving objects using positioning technologies for construction safety monitoring is still an open research issue. One task; that is a small subset in the widespread field of objects dynamics is the enrichment of the location data of users with the semantic information for studying their mobility patterns in the context of the environment. However, incorporating the semantics related to the environment gets complex in case of the dynamic construction sites where the site spaces are kept evolving with time. For instance, new walls and infrastructure supports are added often on sites, while others are detached. Similar situations open …

Do dynamic effects play a significant role in enzymatic catalysis? A theoretical analysis of formate dehydrogenase.

2010

A theoretical study of the protein dynamic effects on the hydride transfer between the formate anion and nicotinamide adenine dinucleotide (NAD + ), catalyzed by formate dehydrogenase (FDH), is presented in this paper. The analysis of free downhill molecular dynamic trajectories, performed in the enzyme and compared with the reaction in aqueous solution, has allowed the study of the dynamic coupling between the reacting fragments and the protein or the solvent water molecules, as well as an estimation of the dynamic effect contribution to the catalytic effect from calculation of the transmission coefficient in the enzyme and in solution. The obtained transmission coefficients for the enzyme…

Climatology of the aerosol extinction-to-backscatter ratio from sun-photometric measurements

2010

The elastic lidar equation contains two unknown atmospheric parameters, namely, the particulate optical extinction and backscatter coefficients, which are related through the lidar ratio (i.e., the particulate-extinction-to-backscatter ratio). So far, independent inversion of the lidar signal has been carried out by means of Raman lidars (usually limited to nighttime measurements), high-spectral-resolution lidars, or scanning elastic lidars under the assumption of a homogeneously vertically stratified atmosphere. In this paper, we present a procedure to obtain the lidar ratio at 532 nm by a combined Sunphotometer– aerosol-model inversion, where the viability of the solution is largely reinf…

Height and body-mass index trajectories of school-aged children and adolescents from 1985 to 2019 in 200 countries and territories: a pooled analysis…

2020

BACKGROUND: Comparable global data on health and nutrition of school-aged children and adolescents are scarce. We aimed to estimate age trajectories and time trends in mean height and mean body-mass index (BMI), which measures weight gain beyond what is expected from height gain, for school-aged children and adolescents.

Effects of empagliflozin on CA125 trajectory in patients with chronic congestive heart failure

2021

INTRODUCTION: We aimed to evaluate the trajectory of two surrogates of fluid overload -antigen carbohydrate 125 (CA125) and amino-terminal pro-brain natriuretic peptide (NT-proBNP)- after the addition of oral empagliflozin to usual care in a cohort of patients with chronic heart failure (CHF) and type 2 diabetes (T2D). METHODS AND RESULTS: From October 2015 to February 2019, 60 ambulatory patients with CHF and T2D were retrospectively included. The primary endpoint was to assess the longitudinal trajectory of plasma levels of CA125 and NT-proBNP after empagliflozin initiation. Changes in quantitative variables were evaluated using linear mixed regression. Median CA125 and NT-proBNP at basel…

Life-course perspectives of milk consumption among young Norwegian women and their knowledge of milk as a source of iodine: a qualitative study.

2021

Mild to moderate iodine deficiency has been found among young Norwegian women of reproductive age. In Norway, cow’s milk is the main source of iodine; however, milk consumption is decreasing, particularly among young women. This study aimed to investigate milk consumption practices in young Norwegian women and their attitudes toward milk consumption from childhood to young adulthood in a life-course perspective and their knowledge of milk as a source of iodine. Convenience sampling was used to recruit 30 bachelor students (women, 18–25 years old) from five different study programs. Interpretative phenomenological analysis (IPA) was used to interpret milk consumption practices from a life-co…
